"Should be" does not mean "must be". A script can intercept the command you give by button control or the image kernel or binaries you use might have been modified, so cgi-bin, button control, and telnet commands can have different results.

You must check a log to be certain of what is happening when any particular command is executed. If you have trouble with CCcam when reboot is done by timer and none when it is done manually, chances are there is some difference in the shutdown sequence between the two methods you are using. Probably, something related to the default emulator (CCcam) is not being saved or not being saved correctly. Again, the only way to be certain is to read the log.
